Not sure, because I just noticed it the other day. I don't believe equipment caused it, though. Haven't put a single point of karma into nuyen. As a result, he's just under -250,000 in nuyen, but I'm pretty sure he's supposed to be that way. I was under the impression 'ware and equipment was provided by TriSeq (if not, Omar is well and truly FUBAR). It's probably a combination of:
-Buying up Magic, then slapping on 'ware, and Chummer freaking out
-Not paying the karma cost for the bonded foci.
I'm not familiar with karmagen, so I don't think that accounts for anywhere near -68 karma Omeed has. Other than those two things, I'm pretty clueless as to what could've caused this, but I can always pare down his skills. I'm starting to think I might have an easier time building him again from scratch.
EDIT: I remember at one point our GM said; "You guys can take/would've had time to Initiate." This is another thing I probably just sort of threw on without really thinking about it, probably forgot to pay karma for this as well.

Maybe it would be easier to re-create the character from scratch. It doesn`t take that long with chummer...

make sure you check the free option for every item you choose
also I try to get my essence down first and buy magic up later, because buying magic 5 and putting in ware makes chummer auto buy another point of magic to stay at 5

Sorry, what free option are you referring to? I'm not seeing it in Chummer.

Anyway, I managed to get Omeed karma-neutral by fixing the Magic/Essence issue and reducing some skills. The Conjuring skill group was entirely lost, and with it, all of Banishing, but otherwise everything else was just a point or two.

I looked when I was building, and I didn't see one for weapons, armor and other gear at all--another reason I just added it to the document afterward. Now, there IS such a check box for Qualities.

You use commlinks as normal, but need to actively listen to either the data feed of a microphone or your ears.
You can not speak with your mouth, but could use any intercom for example to do so.

Everything device you use needs a subscription though.

A Decrypt program could get through the encryption, yeah, but so long as Aryeonos is all right with me having it (with the roll I put before), I was trying for Strong Encryption - 4 hour interval to decrypt.

I was more requiring it of myself since setting the kind of interval between decryption rolls that I was wanting (either 4 or 6 hours) would be a little cheesy without having a roll (I was glad to see the 5 hits pop up on it).
