so my runner w/ 3 initiative passes is hiding behind a truck.  a security guard with one initiative pass goes first.  he runs 25 meters to take cover and fires his gun.  my runner then has all 3 of his initiative passes left to get the lead out but at this point the security guard has full cover.  or does he?  with 3 initiative passes is the security guard's movement split into 3?  does my runner get 2 passes to shoot at him before he reaches cover?  if so does that mean the security guard might die before he gets to shoot even though he got the highest initiative?

Movement takes place over the entire Combat Turn, between passes. So by my understanding, yes, if the guard waited to shoot until he got to the car, he gets filled with lead before he gets there.

It depends. If he wants to wait until he is behind cover to fire his gun, then yes (see delayed actions). If he wants to open fire while he's running, say, before he gets 8.3333 meters from his starting point, then no, he shoots first.
