I've been thinking about this issue for a while myself, and was hoping someone else would reply to your question.
I'm starting a campaign Monday, and I'm going to say that a host CAN have more than one copy of a given IC running at once, per the setup of the Coyotes hosts. That's my call as GM. If someone really wanted to play rules lawyer with me, I'd say that the line you quoted specifically says that a host can't launch more than one of each type of IC at once (which is a useless factoid, since a host can only launch one IC program per Combat Turn regardless). The core rulebook doesn't specifically say that a host can't have more than one copy of a type of IC running at once.
From a pure practicality standpoint, the AAA's have one city-sized host apiece hovering above the Matrix. It makes no sense that each of those behemoths is limited to one copy of each IC program to protect its entirety.
