So far I've only played shadowrun online in IRC, with a bunch of friends who are total newbies like myself, so you could say this is technically my first character. I'm aiming for a Hacker/Rigger who graduated from boosting cars to shadowrunning.

I took Implant Induced Immune Deficiency and High Maintenance Implant to reflect the traumatic nature of how Box obtained his cyberarm, which is also where the addiction to Pain Killers comes in, as he depends on them to cope with phantom pains. I couldn't actually find any suitable pain killer rules in the books though, so I didn't spend any nuyen on drugs so far. I also liked the idea of a nearsighted character, hence Reduced Vision and glasses with Vision Enhancement 3, so that he needs the glasses to see. Allergy to milk came up because I needed 5 more BP.

I've also read the matrix section pretty much end to end a couple of times, but I'm still not too sure how it works out in play and what programs I'll need to focus on, so I just basically went down the list and grabbed almost everything.

 Something to note, your vehicles and drones are matrix nodes. Their base matrix attributes are equal to their device rating to start(see page 222 SR4A) but can be upgraded like your comlinkas should be. rating 3 firewall is easysauce to hack. Also, analyze and ECCM are pretty usefull programs for the device's pilot program to have use of.

  If you have access to Unwired, the program options are awesome. Your firewalls should have crashguard and virus protection 3, the 5 most important programs on your comlink should have ergonomic, also consider running your firewalls at 6 with optimization 3 as well as the others.

Ergonomic programs don't count against the processor limit imposed by your System rating, and you can have a number of them running at the same time equal to your System, so your 5 most important programs should contain the Ergonomic option because they are always running.

IMO your 4 most importat programs are:
Analyze
Stealth
Exploit
Attack flavor (I prefer Nuke personally, also in Unwired)

The 5th one can vary on personal preference.  Some people like Spoof, others like ECCM, or Sniffer, maybe Edit.

What's involved in loading a new icon? Cause if I don't need the Armor program at all, that's another 5000 nuyen I can put elsewhere.

Generally you will have several commlinks, so loading a new icon just means making one of them your primary.  If you only have the one commlink then you need a Reboot action, which can take some time.

well I've moved stuff around and picked up two comms since I posted this, but that's just so I can have my main, hacking comm on hidden at all times, with the second, mundane comm on active/passive to appease any snoopers.

Would programs exist on both comms, or would I have to buy another entire suite of programs for a backup comm?

The short answer is "no, the program can't exist in 2 places at once".  The long answer uses a bunch of rules from Unwired for software piracy.

Every legitimate version of a program comes with Registration and Copy Protection program options and since the companies that make the software want to sell as many as possible they usually can only be installed one place at a time, on commlinks with matching SINs as the registration.  A hacker can crack this protection and make illegal copies of his software, but then you have to fight degradation, because defense programs get updated, and your pirated programs are no longer recieving updates from the creator.

So, now you don't want your programs to degrade down to nothing, you need to patch them.  Patching takes some Software + Logic extended tests that you will generally do on your down time between missions, but in order to patch the software you have to have access to its source code.  This means either you wrote it, or you cracked the source code of a program (more stuff from Unwired.)
