In Aetherology there's mention of Lord Gwyn, ruler of the Unseelie Court. In Court of Shadows, no such mention exists. Does anyone understand what's going on, canonically, with the Unseelie?

Court of Shadows is separate and fully alternate canon as I understood it.
So I'm guessing the left hand didn't talk to the right.

Gwyn shows up again in Shadowrun: Anarchy and Book of the Lost.

Check out the Sixth World Podcast's interview with Opti. It is the best explanation of that book and what is going on with the Courts and the Tir that there is.
