If a Rigger is Jumped into a specific drone, does that change the drones aura? For most intents and purposes that is "their" body while they are jumped in. Does magic affect that differently? Should magic affect that differently?

There may be more details in Street Grimoire, but per the SR5 BBB, non-living things (barring foci) do not have auras (given that an aura is defined as a shining, vibrant, colorful luminescence and non-living things do not have that). While a drone houses a rigger's consciousness in a way, I would argue that it's a construct of the Matrix and magic and the matrix don't interact all that well. I am sure you'll get more detailed responses though.

Jack nailed it.  Drones have no auras.  When a rigger is "jumped in" their meat bodies are still alive, and therefore the meat body has the aura.

"Jumping in" doesn't mean that you're really IN the Drone.
All "jumping in" does is configurate the Drone and your Riggerinterface in a way that all data from the Drone is directly send to you, including simsenses, so that you feel like you where the drone and everything you do is send to the Drone to react like you were the Drone.
All that happens is that a lot of Data is send between Drone and Rigger, but that's basically it. You're still where you were before, including your "Spirit" and everything. It's just data that's send from one place to another.

So there is no way that your Aura or anything could be seen on the Drone. For a Magician, it's just a Drone, nothing more, nothing less. Beeing "jumped in" or not doesn't change anything.

Not even close.  Most drones have weak armor compared to most moderately-armed PCs.  All drones are heavily susceptible to electric damage.  All drones are heavily susceptible to Matrix damage as well (Data Spike ad nauseum).  And finally, if the rigger's meat body can be found, it's just a sitting duck waiting for a cattle gun to puncture the brainpan.
