Do AI have the choice of being in cold or hot sim?

If so, how might it affect an AI with Pilot Origins jumped into a drone?

AI's always run "hot." But don't get the +2 dice because that's their natural state of being.

Drones don't jump into drones, if they have the pilot origin quality they're the pilot program and replace that. Which does mean a drone can have their drone stolen by a rigger jumped-in since jumped in takes precedence.

Incorrect, DeathStrobe. Pilot Origin specifically says an AI can jump into drones. Regardless of where they 'grew up', where the AI makes its home it is considered a running program, and you can have an AI in a drone with a pilot program. An AI who doesn't have pilot origin would Command the drone like any rigger doing remote control, but with Pilot Origin, they can jump in, and move it as any rigger would (meaning that a rigger would have to fight to take the drone from them).

And AIs do run in Hot Sim, but unless I missed something, they still get the hot sim bonus as normal, just like TMs who always are in hot sim.

While i grant there is no explicit statement of the +2 "hot sim bonus" for AI characters, there is a lot of implication that they get it. They have 4d6 initiative, as well as other examples of how they function being worded very similarly to a normal hot VR character.

From a balance perspective in my games AI have needed the +2 or they are even less relevant compared to a normal decker/rigger. An AI already loses out at char gen to a meatbag because of limited qualities(mostly lack of perfect time) and lack of drugs, as well as a very pricey Metatype in builds already tight on resources.

AI's are extremely limited in what they get for the cost.
Emulation is useful in an equipment pinch but makes gobs of OS and DP penalties.
Pilot AI's "jump in" is limited to a single vehicle type(ground, air, ect) so they can't even use the full range of drones like a normal rigger could, but can plug and play any transport of their type, no rigger mod needed.
Getting configurable buffs to gear limits is cool, but your DP are behind the meatbag already so.....eh only really helps defensively. And you need that defense, badly, cause a bricked device is worse then a meatbag going into overflow. Essence loss and programs lost forever, compared to out of conflict for an hour for the meatbag. And lets not forget those programs cost karma like spells.

Let's not piss on the poor things any more then already happens because of a lack of explicit statements.

Also does an AI take damage when the drone it is jumped into takes damage?

AI's do not take damage from feedback(they have neither stun nor phys tracks to damage.) However if the drone in question is the device the AI is currently running on they do share a matrix track.
